Asking the difference between a surface skimmer and a protein skimmer is like asking what the difference is between apples and country music. They're not really even related. A surface skimmer is an intake that sucks off the top of the water. Blows air through the water making a foam of proteins, water and air and then collects the foam removing it from the tank.

You'd probably be better off not having that skimmer, saving for a month or two and getting something more like this one: http://www.trademe.co.nz/Home-living/Pets-animals/Fish/Pumps-filters/auction-84104348.htm I don't know if that one specifically is any good, but since you have a sump, something along that style would be better. Suphew and I both have turboflotor 1000s and they work well.

Depending on who you ask... Pop them when they're small and they'll die and won't spread. Don't pop them ever or they'll spread spores all over. Only pop them while holding a siphon hose over them. Never pop them in the tank because they'll spread no matter what you do, pull the rock out and pour boiling water on them. Don't pour boiling water on them because it kills too much of the live rock. Boiling water doesn't work, use kalk paste. Kalk paste doesn't work, use lemon juice. Lemon juice doesn't work, use vinegar. Get X fish, they eat them. X fish doesn't eat them, get Y fish. Y fish doesn't eat them, get Q shrimp. No, Q shimp doesn't eat them, get R Shrimp. Ignore them and they'll eventually disappear. Don't ignore them, they'll just get worse... Have I missed any?

You could probably breed colder resistant guppies given how fast guppies breed in a relatively short time. Say 300 generations if you start off with a huge pond of thousands and drop the temp a degree a year...

Something like this: This one's 38 liters. Screw on lid, should seal well, nice big opening for easy access to clean it. Throw a couple valves on the side to pump water in and out and it should work great.

Unless you have a proper overflow already, I'd just go with sealed. You'll also get more flow this way as the pump doesn't have any static head to work against.

Most likely the dumb fish are wedging themselves in there.

It looks like you have the lights high enough, glass doesn't start to weaken until it's far past the point where it will burn you if you touch it. If you leave skin behind when you touch it, it's too hot, if it just hurts you're ok.

How about a water filtration place, like microlene? I know there are water filters that use a porous ceramic cartridges, don't know if one of those would work or could be hacked up to work.
